I would do a pressure test before diving into it, but no PTO or hydraulics usually means he splines on either the PTO input shaft or the drive hub have failed. Requires a split to fix.

Agreed. One of the rubber brake shaft boots probably drained the oil. A bad brake boot can drain 10 or more gallons of oil onto the ground pretty quick.

We pulled plug on top of rear axle and oil was about 3/4 up gears inside.

Not quite true. The hydraulics that controls the PTO uses the same sump as the 3 point hydraulics, but the pump is separate from the 3 point pump, although it is in the same housing and driven off of the same gear. The pump body has two separate pumps in it.
